If you are on a free hosting plan, you only get two MySQL databases. There is no problem running more than one application on a given database; all you need to do is to "namespace" the tables with an application-specific prefix (like wp_users for a WordPress install and other_app_users for a different application).

That may be what the panel says, but free hosting has only two MySQL databases available -- check the comparison page.
