I get this message: Fatal error: Incompatible file format: The encoded file has format major ID 1, whereas the Loader expects 4 in /home/studio1/public_html/index.php on line 0

That's a problem with a version 5.2 (or earlier) Zend-encoded (Zend Guard/Zend Optimizer) script that is no longer compatible under version 5.3. Zend has stated that they have no plans to fix compatibility issues going forward. The "fix" is to use a version of the script that has been encoded for 5.3 (if it's available).
